Lin, the world number two and Olympic gold medallist, had gone to see a tournament doctor who confirmed he was suffering from gastric flu, tournament officials said.
The 27-year-old had advanced to the final after beating veteran Dane Peter Gade in three tough games 20-22, 21-17 and 21-15.
Lin, or Super Dan as he is known to his legions of fans, is the most decorated player in badminton history, having won almost every major title in the game including the world championships, World Cup, Thomas Cup, Sudirman Cup, Asian Games and Asia Championships titles.
The Super Series season-ending tournament is the only prestigious trophy missing from his cabinet.
But having reached the Singapore final the Chinese ace shuttler was already assured of overtaking the Super Series leader, Malaysia's world number one Lee Chong Wei.
Lee gave the event a miss to train for the world championships in August.
The Singapore Open is the fifth leg of the 12-stop series with the top eight men's and women's singles players and doubles pairs qualifying for the season-ending tournament in December.
